Whenever I change the icons on a folder a file pops up in that folder. It's called "Desktop.ini". I really don't want that file there, but whenever I delete it, the icon on the folder changes back to it's default. This didn't used to happen, it just started for some reason. Does anybody know how I can fix it?

It doesn't need fixing. The Desktop.ini file contains the the configuration of each directory and is usually not visible. That's why when you erase it, you lose your icon changes. If you customize a directory in any way, it'll create that file. Think of it as a memory card save of the directory that saves changes in that directory only. If you erase it, you lose all your changes.
Default Windows settings hides these kinds of files (so that you don't accidentally delete them and lose your settings), but you can force Windows to show them which is why it seemed like this is a new occurence. It always happened, you just couldn't see it before.

Just make it hidden.

Select My Computer with a right-click and choose Explore (or press the Windows logo key and E together), from the tools menu select Folder Options, select the View tab, the select your choices.
