What games (any era, any system) have dungeons that aren't 'dungeons' in the typical manner.
I'm thinking of the Snowpeak Ruins in Twilight Princess. I guess you could call the towers in the Dragon Quest games a bit different since you're going 'up' into the tower instead of 'down' into the dungeon.
Any other examples?

TP was my first thought too when I read the title.
Off the top of my head I can think of Avalon Code for DS. It also has a tower that you go up in and you also get stuck in someone's basement. There's also a marsh you have to go through, but I don't know if it counts. It's not treated like a dungeon, but it still leads to a required boss.

Games where yo go inside a body (you go inside whales in Startropics and Zelda, and you shrink down and go inside a human in one of the Final Fantasys.).

Going with what Morrigan said .... Gears of War 2 when you go inside the huge worm and cut out its hearts.

Breath of Fire 2 had a part where you had to go inside a woman's stomach and kill all the monsters that were... I dunno, making her fat, or something.
That whole fucking place was weird.
I think there was a dungeon that was inside a whale, too.
