If they didn't price by completed ebay auctions, the same people would stop by the store three times a day to buy everything underpriced to sell on ebay. This would leave the store devoid of anything regular customers may want to buy for themselves, giving them no reason to ever come back.

I would guess Atlus knows we will pay $50 and are simply taking advantage of that. Then it will eventually drop so everyone who didn't want to pay that price will pick it up as well.
