This Should answer your question "Link your Nintendo 3DS system to your Club Nintendo account before you buy the game. Once you're linked, your downloaded game will be registered automatically."

 
My 3DS is already linked. Has been for years.

What I was asking is if I should get the physical games themselves (I am not downloading them) or just pay $5 for the codes all by themselves on eBay.

If you can find a seller with those specfic codes on eBay, i'd be very much interested. I tried and failed spectacularly

 
well SMT isnt out yet. so i doubt the codes would be up yet. Fire emblem is really good btw. i recommend getting it. not sure if i want to pay $50 for SMT though.
