Well, why not throw another log into the best/worst videogame soundtracks. I don't consider Rock Band, Guitar Heroes or any other "rythmic game" original soundtracks. Here are my favorites as far as I can remember:
NES:
MegaMan 2

That's what I can recall. My Wii and PS3 are still too young. Merry Holidays whether you celebrate Christmas, Hanukkah, Ramadan, Kwanza or nothing at all!!!
 
Off the top of my head... Mega Man 3, Final Fantasy IV, Secret of Mana, Vagrant Story, Xenogears, Suikoden, Front Mission 5, Shadow of the Colossus, and of course, Mario's Super Picross. (You know which song.)
 
NES:
The Mega Man games.. mostly 2, 3 or 4

Genesis:
Sonic 2

Sega CD:
Snatcher.. but it's really the only game I remember

SNES:
Oh MAN.. where to begin.. Link to the Past, FF2, FF3, Mario RPG, Illusion of Gaia, Earthbound, Chrono Trigger.. so many more

N64:
Zelda OoT, Mario 64

PS1:
Parasite Eve

DC:
I love Crazy Taxi's soundtrack.. haha

PS2:
Kingdom Hearts, Katamari Damacy

GC:
I don't think I cared for any music on GC games..

Halo 1 OG Soundtrack.

Perhaps overated in the terms of the actual gameplay? Maybe. The Soundtrack? Hell no. This is Jurassic Park level orchestral music.

I bought that cd. I still listen to it every once in a while.
 
Herzog Zwei? It was alright, but not memorable. How could I forget the Terminator Sega CD soundtrack. I think it was one of Tony Tallrico's best work. Yuzo Koshiro is another one that can pump out the tunes like no one else.
 
No one has mentioned an Ace Combat yet? Wow.

I don't like choosing a "best" soundtrack. I can give you my favorites in no particular order though.

Onimusha: Dawn of Dreams (my favorite soundtrack of 2006)

Music is usually the last thing I look for in a game, but both Metroid Prime and Wind Waker were pretty bitchin'. Brawl looks pretty fucking good juding by the list of composers (including the aforementioned Koshiro) and the songs released thus far. Mario Galaxy's good, too, though I've only played a small portion, so can't really judge. I hear The Dig had great music, but I wouldn't know, because I can't get the fucking sound to work!
 
The Brawl composer list is impressive, but I wonder just how much each of those composers are going to do. I mean Naruke, for example, has been ill for awhile. Most people know her from the Wild ARMs games and the distinctive whistling sound she gives them. She was too ill to work on WA4 or WA5.

And what's up with listing Sakuraba's games as "Golden Sun" and the "Mario Tennis and Golf" games? I think his far more impressive credentials would be the fact that he's scored almost every single Tales game and all the Star Ocean games. Those OSTs destroy anything found in Golden Sun.

Finally out of that whole list I'd probably say Iwadare is the best, but then he hasn't done anything great since Grandia Xtreme (say what you will about the game, the soundtrack itself was still good).

Personally I've been impressed with the Namco Sound Team as of late. Keiki Kobayashi is probably my favorite composer right now, and Go Shiina came out of nowhere with the Legendia OST last year. His use of strings reminds me a bit of Hamazu, but with a less classical influence.

As I said though, Onimusha: DoD had the best OST of last year (even beating out Ace Combat Zero, which had such excellent tracks as "Round Table" and "Zero"). Fukusawa really did a fantastic job. It surprised me since the only other big composing job he had was Chaos Legion. Which had a good soundtrack, but it was a completely different style than Onimusha. "Ohatsu's Theme" was the standout piece followed by "Genma Capital."
 
I'm on a big Keiki Kobayashi kick lately, mostly after finishing AC5. I wasn't really impressed by the AC0 (ACZ?) soundtrack, except for the incredible "Zero", but his stuff in AC6 sounds fantastic, even if he only did about 10 songs. I didn't know he was on the SSBB list. Going to go take a look at the site later in case they put up any samples by him.
 
Yeah, you can always pick out the Kobayashi tracks in an AC game. They're the best ones lol.

He also did some nice work in Soul Calibur III. "Ephemeral Dream" ftw!
 
Chrono Cross is just awe inspiring. I love the fact that it's Celtic inspired music in a Japanese made RPG. I also loved Secret of Mana's soundtrack. Damn that Mantango theme. Final Fantasy VIII gets a nod from me just for its Battle Theme (Don't Be Afraid).

Most Wanted Platinum - Disturbed, Bullet FTW!
Ninja Gaiden series sounded SICK with 8bit..
Halo series is great, specifically Halo 2..

I take back Herzong Zwei. I just played it over the weekend and it wasn't as great as I remembered it.

However, I must add 2 games to the list.

Xenosaga 3 - The music when Kosmos woke up was amazing. I also own the OST and there are several great tracks.

MGS3 - track 2 on disk 1 and track 14 (I think - the one with the hole in the boat) on disk 2 are awesome!
 
No mention of Sonic Rush, yet?! Best DS soundtrack out there; Hideki Naganuma's stuff in general is awesome.

Hard to pick just one. Besides Sonic Rush, here are some of my all-time faves:
- Final Fantasy V
- Final Fantasy VIII
- Chrono Trigger
- Katamari Damacy and We Love Katamari
- Bust A Move (aka Bust A Groove)
- Giant Egg (aka Billy Hatcher and the Giant Egg - never played the game, but this is one of the best game OSTs I've heard in quite some time)
- Sonic 3D Blast (Mega Drive version)

Lately I've been digging the OSTs for Hotel Dusk and It's a Wonderful World. Both are very good, but not amongst the best.

Some favorite individual tracks:
- "Joe the Hero", Viewtiful Joe
- "Coffee Break", Earthbound
- "Anxious Heart", Final Fantasy VII
- "Flight", Xenogears
- "Dr. Robert Stuart", F-Zero GX
- "Level 5", Unreal Tournament 2004
- "Moon Over the Castle", Gran Turismo 2

Then there's the arrange stuff. Best album I can recommend there is the Street Fighter Tribute Album. Second best is probably The Black Mages (I also love the FFV arrange album Dear Friends, but it's something of an acquired taste).
 
A lot of the ones I would have said have already been mentioned, but I'm going to say LAIR.

The soundtrack in that game is FANTASTIC, probably the best soundtrack out of any next gen game I've played so far.
 
I'm going to get made fun for saying this but I figured I add a game many people overlook(many of my other choices have already been chosen).
