I would have to say SaGa Frontier. The battle system wasn't that practical, but at least it was unique. It also had some of the best gaming music, ever, as well as tons of replay value (7 characters + multiple endings = 200+ hours of gaming). This RPG was actually fun to play!
Second favorite = Phantasy Star Online. The best moments were during the early days of the DC version's release in which no hacks and dupes existed. Tens of thousands of newbie characters using crappy-ass items. Ah..the good ol' days. Now, it's just gone down hill. Even the GC and (to a lesser extent, X-Box) version has been plagued with the cheating ways of US players (majority of cheaters are US players).
Even so, I have logged on 2500+ hours in all versions combined...and still play to this day...
