For anyone who wants to became thane in windhelm and be able to buy the house it is highly adviseable you do the quests associated with becoming thane before starting the civil war questline. If you have gone imperial you're pretty much guaranteed to encounter bugs, if you have gone stormcloak...

I'd say you're much safer without installing any of the patches so I would go ahead and play it as is. Some of the bugs that are broken in the unpatched version are better to have than the worse bugs added after installing any of the patches.
