What website should we base the value of our games on? I know ebay or amazon,maybe even rarity guide.

Say i have windwaker for the gamecube,the prices are all over the place,and yes it is complete and near mint.
 
Look on ebay, average out the recent sold listing in similar condition.  That will be the best indication as thats what people paid for it.

 
Oh, but yeah if your selling them just average prices on ebay.

You can sell it for a bit more if people know that you took care of the game and will ship it properly.
