So for example, if you sign up for amazon.ca student, you will get free shipping from amazon.CA but NOT on amazon.COM

Not quite, they are owned and operated by Amazon.

But they are separate due to geographic regions.

It's like Bestbuy.COM vs. Bestbuy.CA...they are both owned by Bestbuy but if you have login information in Bestbuy.CA doesn't mean your login information will work for Bestbuy.COM

So they are different.
