Nope, and I have just checked with an Auction House purchase. Only when a car is gifted, it is reset and delivered as new. In the very original pre-order version of the game, perks used to be reset and refunded to seller as skill points when you successfully sell your car on AH and buyer...

You probably bought used cars from Auction House that had their mastery perks already used by previous car owner. Refund goes to current owner. It's not just the Jeep or Porsche but very many other cars were similarly changed as well.
