I had the same problem (trackball/P2 controls not working). How I got them to work was: 1. Connect the console directly to the puck with the USB cable. 2. Unsync P1/P2 connections in the settings menu. 3. Resync P1/P2 connections. Worked fine after that! Hopefully this can be useful for someone...
