He then checks in my stuff and is totally silent about it for 10 minutes.

I don't know what the "til" is either, but it is legit (not just an excuse of some sorts). My Microcenter also has to open the til or ring up the til or whatever every time I trade games in there. The guy who has to do it is always super-annoyed that it wasn't done when the store opened, and always has to walk across the store to get it done. I have traded in multiple (like 10) copies of the same game (still sealed) after the til was opened and they didn't so much as bat an eye.
MC is an enormous ripoff when it comes to trading in games. I don't know why anybody trades in there (with the exception of the precious few games that slip through with flippable values). They also keep their trade prices up-to-date faster than any other trade-in locations I have traded at. You hardly have time to get your hands on a game to flip before they have identified the inflated buyback price and lowered it.
Most stores assume if you have the game still sealed there is a fair chance it is stolen. As a corporation it puts them at high risk financially, legally, and from a publicity standpoint to be buying games that are potentially stolen. You may say "well I could just as easily have stolen used games", which is true - but, much more difficult to prove AND sadly it is just far too common for people to steal stacks of games from large retailers and try to flip them. It's not EB's fault that a bunch of punk thieves are ruining it for everyone else - so be sure to direct your anger towards the right place. Trust me, even the dumbest of corporations has no incentive to single YOU or ME out of the crowd and say "we don't want your sealed games because we don't like your face".
