Yikes! Either Pandora Directive hasn't aged very well or there's a video setting I'm missing. What resolution is best? The highest I saw under options was 640x480, which looked terrible.

Well, I found a graphic setting program in the install directory for PD. I changed it from Ddraw (I think) to OpenGL and it looks a bit better. The colors are still real blocky though. It's playable at least, but I remember it looking far better.
