An update will usually clear out the jailbreak, but it will leave stuff behind that will take up space. However, if you do a restore it will get rid of (almost) everything. Restore from backup and you're good as new, with all your iOS stuff back in place (but make sure you are letting iTunes back up your phone! The only things that will remain are any preferences for jailbreak apps that use the iOS preference system. For example, if you use ScreenDimmer there will be a preferences file for ScreenDimmer stored in your backup in iTunes, and that will get restored from the backup. But that's just a small text file.

Not much, actually. I had MyWi, My3G, ScreenDimmer and some of the emus with their bluetooth stuff. I would say that the speed of my iPhone is a little better without the jailbreak, but it isn't a huge difference. I think what I was really seeing is that the iPad 2 is *way* faster then the iPhone 4!
However I was definitely having problems with installing App Store app updates when I was jailbroken. Often they would get stuck during the "Installing" phase and never complete, even if left running over night. I had to reboot my iPhone and then do the install again and then it would get stuck again on another one. Repeat. I had been having this problem for a while, and it stuck around even after restoring and rejailbreaking. Since getting rid of my jailbreak it's all been working smooth as butter. I'm sure I could have eventually figured out the cause, but I decided just to restore and stay with stock iOS, especially with iOS 5 on the horizon.
