This is how those websites work. They usually negotiate a discount with the hotels (usually 20-30% off). Then they mark up they prices and keep the difference. You will most likely end up paying almost the same as if you would have dealt with the hotel directly. That is why when you book on these sites, they will never give you a receipt (with actual totals on them) at the hotel. If you book packages (flight, car rental, hotel), you will get a better deal. It also depends on what area you're looking to stay in.

MajorSmeg is right. It's better to deal with the hotel directly unless your booking a package. Most hotel chains offer a "Best internet price" guarantee or something to that effect. That usually means a 20% discount.
 
Yep, I recently reserved a hotel in the Chicago area for my trip to Lollapalooza. The hotels.com price was over $100 but on the hotel's site it was around $70. A pretty big difference.
