You cannot ask for additional fees or surcharges when using Paypal. What you're proposing with "if they choose to pay with paypal then I ask if they are willing to pay an extra 3% before completing transaction." is just that. If you use Amazon Payments and Paypal for payment methods, the amount to be paid to you has to be same, without exception. You can't surcharge someone for using Paypal, without exception.
If you don't want to deal with this issue, then don't take Paypal.
