I just picked up SkyGunner at my local video store Mediawave for $7.50. It doesn't have the book, but meh. Before the clerk handed me the box he mentioned the disc had some scratches and told me to wait a minute while he fixed it up. he explained that the machine shaves off a layer of the CD to make it level with the scratches.
this sounds somewhat detrimental to the life of the game. The disc appears to be working ok, but I'm somewhat concerned. The store has a 30 day return policy.

Should I hang on to it and look for another copy, or is there no problem with that method of scratch-removal?

That's actually a very reliable method of scratch removal. Definetly a hell of a lot better than those butchering gamedoctor things.

I thought that is what Game DRs did?
 
I remember the first time i saw one of these Game DRs in use. It freaked me out lol. I was thinking to myself NEVER would i do that to one of my games

Technically yes but the problem is that when the gamedoctor does it it doesn't smooth it evenly and leaves a bunch of other minor scratches on it.
