A few of my faves, off the top of my head:

NIN covering Joy Division's "Dead Souls" or Gary Numan's "Metal".

Tori Amos covering Nirvana's "Smells Like Teen Spirit".

Voltaire covering Tori Amos' "Caught a Light Sneeze".

Marilyn Manson covering Patti Smith's "Rock-n-Roll $$$$er" or Screamin' Jay Hawkins' "I Put a Spell On You".

Jimmy Eat World (!) covering The Prodigy's "Firestarter".

Gnarls Barkley covering The Violent Femmes' "Gone Daddy Gone".

The Violent Femmes covering Gnarls Barkley's "Crazy".

Jimmy Urine from MSI covering Irving Berlin/Ethel Merman's "No Business Like Show Business".

Neuroticfish covering The Smiths' "There is a Light..." and Napoleon XIV's "They're Coming to Take Me Away".

The Cure covering Joy Division's "Love Will Tear Us Apart".

The Dresden Dolls or PIG covering Black Sabbath's "War Pigs".

Alkaline Trio covering Berlin's "The Metro".

Blaqk Audio covering Blur's "Boys and Girls".
Linkin Prime already said Shout originally done by tears and fears covered by Disturbed, best cover I ever heared. Now this one is just for fun.
Concrete Blonde does a great cover of "Shout", too. Their version of Leonard Cohen's "Everybody Knows" is also amazing. Johnette Napolitano, the former lead singer of Concrete Blonde, covered Coldplay's "The Scientist" (with Danny Lohner from NIN) for her last solo CD. I'm no Coldplay fan, but her version of that song gives me chills.
The Foo Fighters are great at doing a cover song and putting their own spin on it.
I'm also not a big Foo Fighters fan but I do like their cover of Gary Numan's "Down in the Park".

Marilyn Manson does a great version of it, too.

Dream Theater
Funeral For a Friend/Love Lies Bleeding (Elton John)
The Dark Side of the Moon (Pink Floyd), yes the whole album and except for the vocalists it sounds like a live rendition of the damn thing.

Deep Purple
Kentucky Woman (Neil Diamond)
Hush (Joe South)

Gov't Mule
War Pigs (Black Sabbath)
30 Days In The Hole (Humbie Pie)

There is more but I can't think of them right now.

One I can think of, a guilty pleasure, is Alien Ant Farm's cover of Smooth Criminal. I'm pretty ashamed, but yeah, I like it. Perhaps as an extension of my love for the original.

In general it seems like the bands I listen to (mostly indie) don't do covers.
Man, I remember I found A Day To Remember while searching for some Have Heart, and I was incredibly upset when I heard what I actually downloaded.
Funny, the exact same thing happened to me.

Since everyone has already posted most of my favorites, I'll just have to give you guys this one. Possibly the best cover ever.

I've seen Type O Negative at least ten times and they always play some great covers. They also always have a good cover on their records.
Covers I've seen them play live:
Magical Mystery Tour (Beatles)
Dear Prudence (Beatles)
Back in the USSR (Beatles)
NIB (Sabbath)
Bad Moon Rising (CCR)

Covers on their records:
Cinnamon Girl (Neil Young)
Day Tripper/If I Needed Someone/She's So Heavy (Beatles)
Angry Inch (Hedwig)
Hey Pete (Hendrix)
Summer Breeze (I forget who does this)

I like all of the 'Old' Van Halen's cover songs .

You really got me
Pretty woman
Dancing in the streets
You're no good

That's all off of the top of my head .
