Strell, I've worked this around to at least confirmed reports. As far as I know, there's just two versions of Freeloader, since 1.0 is likely just being read from the manual and Rig hasn't confirms 1.04, which I'm guessing is really 1.06b. You could just label the others as unconfirmed or possibly misread.

At this time I am told it does not matter in terms of running down the rotary motors inside the disc loading mechanism. Originally,
FriskyTanuki said vertical was required for Gamecube discs, but several people have told me this is not correct, and that horizontal will work just fine. HOWEVER, at least one person (let me know who you are, I'll put you in here) said that they had issues horizontally, and that vertical orientation fixed it. So I guess the official answer is no, but in all likelyhood vertical is the preferred orientation.
Another thing to consider is that air flow will be better with a horizontal setup. When vertical, the console base has a slot open for the Wii’s internal intake fan to vent the system and keep it cool.

Also, I'll add that the Wii disc slot can glow blue to notify you of messages while it's on. I think the only time it won't glow to notify you is during games. I was just in the Wii menu at the time that I noticed this:
