Wii Transfer Question

I have a question about transferring from the Wii to the Wii U.  I'm not sure that I want to transfer everything over using the official tool, mainly because I'd like to still have the option of using Gamecube controllers for Smash Bros/Mario Kart/virtual console.  But I'd like to get the save files from Wii Fit/Wii Fit Plus over so that the save data gets copied into Wii Fit U.  From my research it looks like copying over save files for games that didn't have online play isn't too much of a problem.  But how would it deal with not having the Miis on the Wii U?  It doesn't look like there's a way to copy over Miis without using the transfer tool to copy over everything, unless I missed it somehow.  Any advice would be appreciated.

I'm not so sure about that. When I did it, everything was transferred that was able to be transferred. It may have been an option that I just didn't chose though.

Why would that not work? Wii Fit doesn't lock game save

Copying the save file on an SD card worked fine.

I don't quite understand why you're doing this. The Wii U has a Wii mode and will be getting it's own Mario Kart anyway.
