Anything by Me First and the Gimmie Gimmies
I was going to post a vid by them (Uptown Girl) but figured nobody'd know who the fuck I was talking about, lol.

Johnny Cash's cover of Hurt. (NIN)
The Offspring's covers of I Wanna Be Sedated (The Ramones) and Total Immortal (AFI)
and P.O.S.'s version of All Along The Watchtower (Bob Dylan). It's not really a cover, but it did land itself on a Bob Dylan tribute album.
He also did a pretty sweet cover of Pearl Jam's "Why Go".
Also, I'm too new to post links... so if you wanna check them out, you'll have to track them down yourselves. :(

RAWG does some amazing GWAR covers. You'd swear they were the same people. They don't wear the kick ass costumes though. That'd put it over the top.

Cartman - Poker Face (had to :D)
Green Day - I Fought The Law
Foo Fighters - Dancing Nikki
Four Year Strong - Love Song
Bayside - Beautiful Girls

Just a few that hadn't been mentioned yet could go on forever

I don't feel like finding videos for these right now, but Reel Big Fish does some great covers. "Hungry Like the Wolf", "Kiss Me Deadly", and "Take on Me", to name a few.

I'd like to see some death metal versions of Hall & Oates or Air Supply. I'm sure they're out there, somewhere. Or even Boston's "Amanda".

Disturbed's cover of "land of confusion" (Genesis) is pretty good.

Bowling for Soup has fantastic covers of "I Ran" (Flock of Seagulls" and "Hit me Baby (one more time)" (Britney Spears).

While not a cover, Nik Kershaw has an acoustic version of "Wouldn't it Be Good" that is so much better than the original. Until i looked it up to get my details straight for this post I thought it WAS a cover.. it's just a re-recording, but good nonetheless.

In all of the cases I listed, I think the cover/re-recorded versions match the spirit of the lyrics better than the original.
Almost forgot. This is an excellent cover by POS

(Counterattack can't even quote links. Jeez)

Hey, there's that thing I was talking about! Now post All Along The Watchtower from Meat Tape. :D

Also worth mentioning since we're on the subject of hip hop covers of great rock songs. Rob Zombie got together with Josey Scott, The X-Ecutioners, and Slug of Atmosphere and did a remix of White Zombie's More Human Than Human. It's called "Even More Human Than Human." Google it, it's pretty awesome.

Some that come to mind.

Dream Theater - Number of the Beast Album (Iron Maiden)
Dream Theater - Dark Side of the Moon Album (Pink Floyd)
Iron Maiden - Kill Me Ce Soir (Golden Earring)
Iron Maiden - Communications Breakdown (Led Zeppelin)
Iron Maiden - Doctor Doctor (The Who)
Black Tide - Hit The Lights (Metallica)
Motley Crue - Smokin In the Boys Room (Brownsville Station)
Lita Ford - Only Women Bleed (Alice Cooper)
Icarus Witch - Mirror Mirror (Def Leppard)
Yngwie Malmsteen / Dio - Dream On (Aerosmith)
Guns N Roses - Mama Kin (Aerosmith)
Tim "Ripper" Owens - Hey Jude (The Beatles)
Elf - Behind Blue Eyes (The Who)
At Vance - Money Money Money (Abba)
Xentrix - Ghostbusters (Ray Parker Jr)
Withering - Eye of the Tiger (Survivor)

And last of all, one that has to be embedded because the video (with matching vocals) is hilarious.
