The only true differences I ever notice was the (sort of) love interest and she often "died" at the end in Aeon Flux (besides the crappy animation). GitS was all about catching the ghost hacker and the Major's longing to find out who she truly was. it was more drama than action, imo. I think the moral line is pretty clear in the movie-- the hacker is the bad guy, people are generally good, and the confusion that the Major is facing is confounding and her realization of it wins the audiences' sympathy. It's kind of a given that people have just evolved to live the way they do in the Gits universe.
on the other hand. AF tossed away the emotional aspect and was just right down to the bone. Trevor is clearly an esoteric maniac and Aeon is a trained killer who may or may not be fighting for any kind of freedom, but is more driven by her love/hate relationship with Trevor. None of the episodes paint a whole picture of the world they live in, except that it's still brutal, still dangerous and borderline nazi-esque, and technological advancements have been used to oppress the AF world, rather than enhance them. a lot of it is left up to your own imagination, since it's pretty abstract and just plain weird.
It's innovative because up until it came out, there had been nothing like it on TV in the U.S.
