I'm nominating Gamecrazy. While their employees are weird as hell and have acted exactly as that training video instructed them to (apparently, everyone there thinks I have "new-itis"), they are useful. Their special order policy got me a new copy of DDS Deluxe for $20 back last February and whenever there's a game that most stores fail to get upon release (including Gamestop), Gamecrazy usually gets it (an example would be Capcom Classics Collection Vol. 2 on the Xbox.)
I have to give my nod to Targét - clearance, and for the most part, a very fair console launch policy, not to mention the 38.88 sale the last week of the year for GOW, and several other high profile next gen games.
TRU easily... I've had such good experiences with them not due to their employees, but their damn selection. Second is BB for their random deals and GGC.
Uh... there really wasn't a single store that stood out in 2006. Circuit City had that $8.98 or whatever sale. I picked up a ton of GBA and DS games from that sale and later went back and picked up a few decent console titles. TRU had their annual B2G1 free sale and the $10 clearance but I didn't really get to use either one. I'm surprised to see so many votes for GC, maybe I should check out mine more often.
The only B&M game retailers that stood out for me this past year weren't chain stores-- Initial D and Nintendo World (both in NYC), not so much for prices (got most of my best deals online last year) but for good selections and customer service.
Like botticus my local EB is the best B&M store around.

Best Buy, because of their PM policy, the reward zone certifciates I accumulate (currently sitting on $85 worth), the GGC's and, at least in my area, they generally have the best selection and stock numbers for new games around.
I know that this coupon was a YMMV for some people, but I never had a problem using it (I probably used it around 10x last year) and I know ALOT of CAGers saved ALOT of money with it.
Runner up nom goes to Fry's, who you could count on having sales on release-day titles for most of the year (although they have really tailed off on this as of late). Their "loss leader" items really helped me get the latest next-gen titles right when they came out, instead of having to settle for used or wait for markdowns.
Circuit City. They have regular clearances, employees can easily check store inventory on the computer, and they have a 110% pricematch guarantee(which you can sometimes stack with a coupon).
