They added an ability in a patch to change their bags when on the choose allies screen. Just hit Triangle for details and you can change their bags if their gear gets all used up. That's if they have lots of bags. Derek saw my wizard with 9 full bags on him

As others have said, A Crack in Time is probably the best Ratchet & Clank. PoP (not the collection) isn't very long if you don't go for the plat and Singularity is cool enough that you should play it at least once, but the others are disposable.
