I don't know if this counts or not, but I've always preferred the Guitar Hero cover of Ziggy Stardust to the original. Of course, that's probably because I hadn't actually heard Ziggy Stardust until I played it in GH.

Those are a couple off the top of my head but I also second the "Mad World" cover by Gary Jules. That is just a haunting song.

Dynamite Hack's cover of "Boyz in the Hood" cover and Ben Fold's "Bitches Ain't Shit" covers are both hilarious.
