Apparently it's best to train amiibos by playing them in mirror matches. Otherwise they'll try and mirror attacks for other characters.

It's also possible to train them to farm CDs and trophies using master balls.

Huh interesting, I just keep picking random stages and characters for them to fight against, they REALLY like walking into stage hazards for no reason. It's kind of funny but also sucks.

I'll have to keep that in mind though, I only picked up 2 so far so I've been using them both at once.
