I actually just beat both of these games in the last month (which is news in itself, because I had these games for about three years and never beat them).
Metroid Fusion: I thought the hardest boss in the whole game was that damn spider boss, but once I got to Nightmare I only died a couple of times. Be sure to get all the energy tanks that are available to you at the time (I think there's one on the screen above Nightmare), and get *really good* at the space jump. When he starts floating around the room, you do the same to avoid him. Don't run around at the bottom, you'll die real quick that way.
Circle of the Moon: I started playing this three years ago and stopped at the Battle Arena because it was so difficult. I picked it up again last month and leveled up a dozen or so times, and tackled it again to squeak out victory. I also picked up a neat trick that I used in those areas like the Battle Arena where I couldn't use magic...
You have to be quick, pause the game, use some items to restore your magic and equip a lethal DSS summon attack. And as soon as you unpause the game, carry out the summon combo. You'll see your magic instantly start to drain, but pull it off correctly and you'll get one summon in. So be sure to stock up on those magic replenishing items.
Two really fun games, and I'm glad I got back into them and finally finished them out. Now if I can only do the same for Metroid Prime.
