Agreed, me and my friend got PISSED when we heard that Linkin park cover awhile back. As in Linkin park immediately got on our shit list.

As for favorite covers...Anything by Children of Bodom.

I feel Jimi's cover of All Along the Watchtower is the best cover ever. Its even my favorite song by him.
 
Eleanor Rigby from The Beatles covered by Thrice! Great, great cover by one of my favorite bands of all time.

Frankenstein Girls Will Seem Strangely Sexy and You'll Rebel to Anything are great albums (neither of which feature "Molly"). Listen to both of those. "$$$$$$" is a fantastic song.

I remember seeing Fantomas open for Tool. I loved it however the crowd did not. They were throwing batteries and coins and shit and were booing quite loudly.
 
Besides some of the others people have posted already, I really love this one I have that I can't find on Youtube. It's Maroon 5 covering Closer by Nine Inch Nails. Normally I'm not a big fan of M5, but there's something strange about hearing that voice singing that song. It's hilarious and strangely not bad.

A Rock Tribute to Weezer is a great album full of Weezer covers from various rock/emo/punk bands. I don't even care for Weezer all that much but there's something about the way all the songs are performed that I love. I think I enjoy all the covers more than the originals. :lol:

The Foo Fighters are great at doing a cover song and putting their own spin on it. They do a great version of Darling Nikki by Prince and Have a Cigar by Pink Floyd. Also good, Jimi Hendrix's version of Johnny B. Goode and the Chili Peppers' version of Higher Ground.
