The biggest problem with some shonen anime is when they don't seem to have any kind of conclusion in sight, whether for the current arc or the series overall.
Yes that is another problem and kind of ties into my complaints, like they are so long that they typically spread the thing out by wasting many chapters or episodes (often in a row) on characters training to get more powerful or fighting in long drawn out tournaments.
Shoujo manga typically doesn't seem to reach the ridiculous length of Shonen so it doesn't seem to have pacing issues where all character development is halted so everyone can fight each other or get more powerful. I think Shoujo manga reader's typically expect that the comics will end happily and with two characters falling in love so the ending is often important, whereas Shonen focuses on a journey where the interesting part is how the main character reaches a goal rather than the actual moment that the character finally does reach their ultimate goal which is how they get away with making it so long (often in my eyes needlessly so).
